By default, the online store will let you continue to take orders from customers even after the quantity in stock of that item reaches zero.
You are able to change this setting in your Online Store Settings. To do that, go to Magic > Products & Services in the main menu.
Then under Item Actions, choose Online Store Settings.
On the Online Store Settings page, check the box to "Prevent orders when the stock quantity of an item reaches zero" and click Save Changes.

Yes, it stops selling the item on the Parent Portal store, but it still shows up on the Point of Sale page.
